The short answer is that you hold both pairs from AAJJ5, even if the two aces are in sequential order. If you want to know why, keep reading.

Using any computer trainer, look at AAJJ5. You'll see that holding AAJJ is worth $12.55 and holding AA by itself is worth $8.41. The question then becomes whether the chances to connect on a sequential four aces can make up the $4.14 shortfall.

When you draw three cards to a pair, you convert 45/16,215 times, which is once in 360.33 times. Of the times you get these four aces, however, only 1/4 of them will be sequential. To see this, assume the two aces you have are the AC in the first two positions. The four equally-likely ways you can get the four aces positionwise are ACESx, ACExS, ACSEx, and ACSxE --- where the x refers to the non-ace. Only ACESx qualifies for the bonus. (You'd also get a bonus with xACES, but since we specified you started with AC in the first two positions, this isn't possible this time.)

Getting the sequential bonus adds $3,600 to the standard $400 amount you receive for four aces. So (45*$3600)/(16215*4) = $2.50. Since this is smaller than the $4.14 you'd need to make up the difference between the value of holding the pair of aces and the two pair, the correct play remains holding two pair.
